I have been to Japan two times and stayed at these hotels. They were all great in their own way! Of course, food also played a quite important role in my stay, so here are all of my recommendations in one place!

Tokyo
I stayed there for a few nights. The staff was super friendly and helped me a lot! The view at night was really spectacular.
Day Nice Hotel Tokyo
This hotel is close to Asakusa, which is my favourite place in Tokio! The hotel was also very comfortable and quiet!
Tabist Urban Stays Asakusa
I stayed at this hotel the night before my next flight, and the bus shuttle to the airport in the morning was very convenient. The rooms were very big!
Narita Airport Rest House
Osaka + Kyoto
This is more on the cheaper side, and the beds were so cool. I really loved them!
Picnic Hostel Osaka
We stayed at this hostel in a private room, and the community kitchen was superb.. We met many new people at this place!
GRAND HOSTEL LDK Osaka Shinsaibash
We had our own apartment inside of this house, and sleeping on Tatami Mats was a cool experience for me.
Kamoya Ryokan, Kyōto
This was more of a western style hotel, the bathroom was quite big and they even had a small ktichen with a washing machine.
Koti Sopo Universal Bay 3 by Liaison, Osaka, Japan

Kamakura is a beautiful place around Tokyo, but this restaurant made it even more beautiful!
KAMAKURA YASAI CURRY KANTAKUN
I can't even count how many times I have been to this restaurant. I always ate fried chicken + eggs + rice, it was so delicious!
YAYOIKEN SUIDOBASHI HAKUSAN DORI, Chiyoda
Activities
Be prepared to walk a lot in Japan! 20k steps per day was my average…
We stayed one entire day here - it was still not enough. Please pay attention to the weather before going. We went during a hot summer day - bad idea since you will be outside most of the time. But don't miss out on the Harry Potter immersion rollercoaster inside.
Universal Studios Park
A classic activity, I went there and it was worth it, the view was spectacular. Going down, we took the staircase, which was very exciting.
Tokyo Tower Observatory
Going to Nara was so cool, you can feed the deer with some cookies. But also the Fushimi-Inari Shrine was wonderful
